It seems as if there are some unstated rules regarding converts. In particular it seems as if my teammates are immune to conversions?

No, an Apostle will automatically convert populations regardless of ally/teammate status. Setting a fleet "At Peace" is the only way for an Apostle to avoid converting the population below.

Maybe you've just been lucky/unlucky so far? At 10% conversion chance per ship, it would take a fairly sizable fleet to give a near-certainty of conversion. Note that having 10 ships doesn't guarantee that one population will be converted. The dice roll is made once per each ship, which means with 10 ships you have a 65% overall chance of converting at least one population. With 20 ships you have an 88% chance, and with 30 ships you have a 96% chance.

Also note that, if you give a fleet move orders in a particular turn, it will leave converts on the world it left, not the world at which it arrives.
