That scoring issue resolved itselft.
We did notice a bug with the Warlord. The warlord is allowed to order a jihad against an ally and then can attack that ally and score points.

That doesn't sound like a bug; that's always been a "feature" of the Jihad/Judgment scoring. Even in original SW, a player can declare Jihad/Judgment against his ally and then merrily score points by blowing away his ally's excess population.
The only exception is you can't declare Judgment against yourself; but you can always declare Judgment against an ally. (We can't prevent this behavior by forbidding it in the rules. If we attempted to make it a rule that you couldn't declare Judgment against an ally, then the only effect it would have would be to make people break their official "ally" status first, and then declare Judgment and proceed as before.)
